I performed a Bedika 2 minutes after the calendars Shekia on day one of Nekiyim. Does it count?

It is best in such a case to restart day one the next day, however, in a time of need one may be lenient per the directive of a Rav.

See below [To note that the Heter applies even more so in this case, being that it is possible the Bedika was done before Shekia Ha’amitis!]

Is it forbidden to visit a Kever of a Tzadik on Shabbos? What about making Minyanim by the Rebbe’s Ohel, and by Kever Rashbi?

Not forbidden, but discouraged and purposeless, as his Neshama isn’t there, and it can lead to sadness, or requesting ones needs. Nonetheless, since this is not an intrinsic prohibition, those whom are accustomed to Daven on Shabbos by the Kever of Rashbi in Meron, and inside the Rebbe’s Ohel [however, outside is forbidden being that it has status of a regular cemetery in which prayer is forbidden], may continue to do so and so is indeed the custom in many places in Israel, to have set Minyanim on Shabbos in the Tziyon of various Tzadikkim, as the Tziyon has been turned into a Shul.

Some do, some dont. Mainly Ashkenazim do so, but many Sephardim do not. Regarding Chabad, some do while others don’t. Practically, unless your shul has a set custom, you can choose not to do so if you follow Chabad Minhag.
